Pull it out, patch it inside where it went through and put a new tube in it and all good to go again, but don't leave it in there as it will go down or make the hole bigger, fix it right and you will get the full life out of the tyre.
Don't touch it - it's the only thing securing your tyre to the bike - if you take it out your tyre will fall off! <img src="http://www.triumphrat.net/images/smilies/biggrin.gif" border="0" alt="" title="Big Grin" class="inlineimg" />
If it's on the rear and you're not doing track days on it, I'd just patch (or plug) and ride it.
Unfortunately I've had 3 or 4 rear tires now get a screw within the first 200 miles of putting it on. I usually just plug them at home and keep riding, never had an issue with a plug yet... I did go ahead and replace one rear after my 4th screw in 1,500 miles though.
After the hurricane, I've taken 14 pieces of metal out of my truck, my wife's SUV, my daughter's RDX, my son's Wrangler, the Sprint. And my right shoe.
Bits ranged from a sliver of metal (Sprint) to a #10 x 2-12" deck screw (Jeep).
I plugged the leak in the rear tire on the bike, and it's been fine. Would I set off on a cross-country trip with it? Nah.
I've gone through a lot of plugs! The only two that I didn't plug were the RDX (sidewall) and my shoe.

That is a Rosso III on my Speed Twin. Going to replace it tomorrow.
You can run tubes in tubeless tyres they do from the factory on a lot of models, replacing a near new tyre because it had a screw in it, if I did that all the time I would be very poor wise, I have patched many of flats before and still get long life out of the patched tube, a mate came around a few months ago with his BMW rear wheel with a screw in it and I had a supply of patches fixed it up and he has had no problems with it since.
I appreciate the opinions and personal experiences. I am more comfortable with replacing the tire myself. It's a new bike, I would prefer to start out with a fresh tire. Thanks to all.
Looks like your tire got screwed.....with an inside patch and tube there would be no issues.
