I had heard the 09 seats were 1" lower than prior year seats, so I brought one of my "unemployed" stock '07 seats with me to Florida to install on my '09 T100 Green and White. Much to my surprise, the seats are identical other than color of the Triumph logo silkscreened on the back. The they are EXCATLY the same height. Where does the reduction is seating height come from if it isn't in the seat itself?

I think Bonnie and Bonnie SE have lower stock seat while T100 continue to sport regular (same as previous years) height seat.
Correct - it is only the cast wheel Bonnies that get the scalloped seat. It is really cut down quite dramatically in the rider position.

As well as the cut out seat, I believe the bikes with cast wheels have shorter rear shocks.

I understand that to be true yes. Also the smaller front wheel plays into it a little bit.
