That sounds exactly like what happened to my Thunderbird a few years back. I was riding through the Coastal Mountains in the western USA and when I was at a low elevation, it was raining heavily; well, as I started gaining elevation, all that rain changed to snow and about 5 minutes into the snow, my engine started running very rough, just like you described.
I had to turn around and go back due to the snow buildup on the road and the fear that the motorcycle was going to freeze up...when I got lower down the mountains, the engine came back. I'm sure it was the carbs icing up.
