I ordered a set of the low cafe bars for my Scrambler and they are 1 inch - the stock bars on the Scrambler are 7/8. Does the stock Bonnie come with 1 inch bars? I am not sure if this another case of a standard Bonnie part not fitting on the Scrambler, or if these won't fit on a Bonnie either. I am looking for a low bar in black in 7/8. Any suggestions?

The stock bonnie does come with 1" bars yes.

Maybe try flanders for 7/8th's bars?

try to find a set of stock speed triple bars, they are 7/8 and a popular mod for scramblers.

The scrambler, thruxton and triple all have 7/8" bars. Try Bellacorse, they've got number of 7/8" bars.

Another handy thing about putting S3 bars on a Scrambler is that the hoses, cables, switches, etc all fit straight on without having to drill holes or saw anything:

They are being returned - I am really looking for a superbike bar, as opposed to a clubman. I also want it in black. I think I will give Renthal a try - they seem to have a large assortment.
