Battery / Thermostat relocation

I've just removed the subframe and undertray from my 99 tona in preparation for the fitting of custom framework and brat seat unit but I've obviously got to lose a few bits from under the seat.

I've just been reading this

They have removed the air box, fitted 3x cone filters and relocated the battery under the tank.

My question is how do these bikes run without the air box and is it something a remap can make run properly.

Seondly I'd like to fit a top fill rad in an attempt to lose some pipework from under the tank and allow relocation of the ecu and fuse box, I've got to lose the coolant tank under the seat anyway but where does the thermostat go?
