I like to assemble the rolling chassis first, without brake pedal installed, but with front brakes & fenders.
Then, I install the complete engine with kickstarter to assist in handling it (best done as a 2 person job). On pre-69 engines, you first want to tip the engine over and connect a 3' length of oil-resistant rubber hose to the breather connection hidden way up inside the engine sprocket cavity; trying to do this with the engine installed in the bike is a nightmare.
Next, install the carburators, thottle & clutch cables, brake pedal, shifter, drive chain, oil tank & oil lines.
Now, sort the rolling assembly for proper operation of all the controls and that the engine can be shifted cleanly through all gears while rolling the bike. Ensure that your cable routing is as clean and smooth as possible with no binding or sharp bends.
Now, install the lights and electrical componentry (coils, ignition, charging system bits, switches, etc).
Next, carefully route the main wiring harness, making sure not to interfere with the cables, especially throttle & choke (if connected). Connect all of the devices and ensure that each has a bit of slack so as not to pull any connections loose when handlebars are turned, etc.
Static time your ignition system.
Install gas tank & fuel lines, battery with breather hose properly routed below and behind the swingarm pivot, completely clear of anything that could be damaged by acid drippage.
Pull out your spark plugs, re-connect them and lay them on the head, turn on your key and cycle through the kickstarter. Make sure you have a good spark at both plugs. At this time, check the operation of your kill button! Replace plugs.
Top off all fluids, set up your start-up / test area with a large fan, timing light, small screwdriver for carb adjustment, and allen wrench & small wrench for adjusting ignition. For strobe timing, you really will be better off with an assistant. Do your start-up with the fan pointed at the engine, check to see that you have oil return by looking in the oil tank filler hole; make sure you nip up the ignition stator plate, and set your carb idle screws.
The rest is detailing and can be done in almost any order.
