thruxton missing

So, I just recently put a airbox eliminator kit and dominator exhaust on my 08 thrux (US version=carbed). Now, the engine occasionally misses a cycle. It always seems to happen when I'm stopped at a light at idle. It never happened before the mods, not sure if this is related or not.
Any ideas??

Have you tried adjusting the mixture and balancing the carbs? If all you did was re-jet, then you may have some more adjusting to do.

I haven't yet, supposedly the dealer did all that. So if the mix/carbs are off it can cause it to miss? Other than the occasional miss it seems to be running well.

My Scrambler missed at idle from the day I brought it home. The dealer supposed checked everything before delivery. I adjusted the mixture screws to achieve max RPM and then synced the carbs. It doesn't miss a beat now. Not at all.

According to many, letting the dealer set-up modifications is usually the start of their problems. It more than likely needs some fine tuning. It could be pilot screw adjustments, improper jetting, or even something as simple as idle speed too low and causing a lope at idle.
If you are not experienced at tunning engines try a search here for guidance, or find a good shop that specializes in performance tunning.
It's possible that the louder exhaust is allowing you to hear a little triumph back beat and there is nothing wrong at all.
