Bonnie cutting out at idle

Last week I had Predators, K&N air filter installed, Jetted and AI removed on my 06 Bonnie. The bike only has 800 miles on it. Now I'm having problems with the bike once it gets warm.
When it's cold -> warm it is fine. Once it's warm, it will randomly cut out when it's idling (like when I pull up to a stop light). When it gets good and hot (ridden for 20-30 min) it doesn't do it.
When it does it, the bike doesn't stall. It just acts like the switch was turned off and then back on again. It always comes right back on. A couple times I almost killed it when I was letting out the clutch at the same time.

Does anyone have any hints or inputs for me to look into? I figured if it was a vacum line, it would do it cold/warm/hot. In any case, I checked all of the lines after the A/I removal.

Mine was doing the same thing. It started after I put on the D&Ds, K&N, etc. Never happened before that, so I assumed it was a mixture problem.

I treated it like a rich condition. I set the screws in about a 1/4 turn and increased idle speed to 1100. No more stalling in the last 100 miles or so.

I dont know if i fixed it, or the bike healed itself.....

If it keeps doing it then slowly gets harder and harder to start you can almost guarantee its another faulty pick up coil.06 was a bad year for these.
I hope for your sake its only a idle jetting issue though.

Do you know what you're pilot jet is? Mine used to be a 42, and my Bonneville would slowly sputter and die if left at idle. Since the 2007 Jenk's tuning guide came out, I went back to a 40 pilot jet, opened the idle mixture screw a bit more, and it's fine now.
