If you go to my Members Album, you can see a couple of options. If you look at the photo labelled as "2005 T100 showing Jenks velocity stack/bellmouth" you will see a leather case to the right of the bellmouth, an Iron Horse leather handlebar bag, mounted to the RH struts. I did not use the leather mounting thongs that came with the bag, but used double stick velcro straps instead, and I seem to remember that I had to carefully cut slits in the back of the bag so it would work in that spot. For safety sake, I added the buckled strap that you see in the photo. I have a small pouch containing basic tools and a small disc lock in that bag. From previous experience with this type of bag, I would recommend that you really make sure (1) it's securely attached to the bike and (2) it's very securely closed--more than what two metal buckles will provide. I once had a tool bag like this with two buckles bounce open on the freeway. Fortunately no one was behind me, as a dozen sockets and a half dozen wrenches went bouncing down the road behind me. This was a section of freeway were pulling over was very hazardous, running around after tools completely foolhardy, and so it was an expensive lesson.
If you look at the shots on the Blue Ridge Parkway, you will see a Wolfman Enduro tankbag mounted as a tail bag. I don't like tank bags, but having a solo seat, mounting a standard tail bag is difficult. The Wolfman Enduro is designed for the sloping tanks of offroad bikes, and the slope is similar to that of the rear section of the solo seat. I had to use some attachment loops and buckles from another set-up, but once worked out, it's on there quite securely and will hold rain pants and jacket, rain gloves, and a hazard flasher, plus a little bottle of shield cleaner and a map.
Newbonneville.com has been carrying a nice, very small mini tank bag for about $100--you may want to look at that.

I have a Triumph tank bag, but itis kind of big and a pain to put on and off. I was going to get a small Cortech tank bag that is magnetic for the smaller items like you mentioned. I'm not a fan of saddlebags on the Bonneville with my seat (Corbin) I have no room for a tail bag.

I have a small, sissy-bar bag for miscellaneous stuff, it's very convenient.
My garage opener is hidden under my seat, wired it to a small momentary switch. That's super-convenient! I used a Genie mini, key-chain remote from Lowe's.

There used to be, but it seems to have disappeared. It's pretty simple:
The switch is from Radio Shack, it was a few bucks.
Solder a wire to each lead on the switch
There were four leads inside my remote, used trial & error to determine which two activate the opern.
Solder the wire from the switch to the two leads.
I hid the remote under my seat, under the electrical cover. Popped a small plastic bag around it to keep out moisuture.
I later replaced this switch with a marine switch/rubber boot, but wish I'd have kept the smaller one from Radio Shack.
You could place the switch on the bar, using the Euro on/off headlight switch spot. My bar is full of the wires, no more room for another. It's actually pretty convenient in that location, at least on my America.
I can pop a few photo's if you need more specifics, just have to pull my passenger/rider seats.

My Corbin Smuggler holds my cell phone, wallet, keys, hat, tools, air gauge, digital camera, and there is room to spare. It's a very pricey glovebox though.
