BACKGROUND:
04 Black, baffelectomy, uni filter, thruxton needle with 1 shim, snorkel removed, 125 mains, 40 pilots, 2.5 turns out.
Bike was running strong. Plugs looked good, no popping etc. Pinched neutral wire putting sprocket cover back on, fixed with tape.
Bike starts easily, revs in neutral OK.
Bike keeps running poorly, low power, hesitation, surge under 3500 rpm, runs strong when accelerating after 3500 rpm. Can't figure it out. Any help appreciated. Thanks

I'm just theorizing here, but with the setup you describe, your bike seems to be inhaling a lot freer than it's exhaling. (just a baffelectomy).
Also, I think your jet size would be alright with the stock needle, but perhaps too large for the thruxton needle and your setup.
The first and simplest thing I'd try would be go back to the stock needle and leave everything else the same. Next, try without the shim.

Yep I think Big Rick is on to it seem way to rich for just minor exhaust mod.
Triumph supply a 115 jet up from a 110 with TORS for a 865

the neutral wire has nothing to do with it. His jetting is off. Thrux needles are a lot richer than 790 needles, plus he added a shim.
I say keep the jetting, get new exhaust!

Thanks for the input. The bike has been pulling just fine for the last two months. It is a very complete baffelectomy. Jetting seemed fine and I have been through jets from 112.5 to 128 and ended up with 125s. This just started happening, virtually overnight . I'm wondering if it might be a coil issue or maybe clogged pilot jets. I have 1 month under warranty and may try and get it in if I can't find anything.

Yes, they did have side stand switches. By pinching the neutral wire it disabled the switch and the neutral light was always on. The bike ran fine despite the wire being pinched and shorting out on the case.

to diagnose if the neutral wire is the culprit, you can simply remove it from the case (near the oil filter) and disconnect it behind the side cover. The bike will think it's always in gear, the only problem will be that the bike won't run with the kickstand down, and you'll have to pull in the clutch to start it, but like I said before, the neutral wire is not the problem.

Problem resolved  . How? Darned if I know. I took the carbs apart, tightened the jets, checked the needles to make sure they were sliding OK, tightened electrical connections, twisted spark plug leads and coil leads, tapped the igniter, tapped the coil, tightened the intake manifolds, prayed to St.Lucas etc.. It is running great again. Took it out for a hard 40mi. run and still OK. In two weeks I will get a 12K valve adjustment, get the carbs in sync and a dyno to see how close I am. I will then have my wife hide my toolbox  .
