It does but you'll need rear sets.

Carlos...are you sure about that? Maybe I'm missing something, but Keith (04BB) has thruxton headers and cans on his black bonnie and still uses the OE bonnie controls. Check out his bike:

Hey Rich: how are you Mate?
Well... in my bike the Thruxton headers won't fit with the standard Bonneville pegs, I noticed on Keith's bike some mods on the pipes, maybe we can ask him.

Thanks for all the help! I hope to hear from Keith in this thread. I called my local Triumph service center and they said no, but I feel like it's possible with minimal modifications, based on the pics I've seen.
I'm going to do a bafflectomy in the morning, so depending on how that effects the sound, I may leave the stock pipes on until I can save up for the Staintunes.
The reason I asked in the first place is I was able to pick up a set of the Thruxton pipes for a song and figured I'd see if it was an option.

On Keith's bike I noticed a kink on the headers and Bonneville silencers, so maybe he modded the Thruxton headers to clear the stock pegs, look at the different silencers angle and height on his bike and on my bike.
I hope this help.

Pretty sure Thrux-ton-up put his Thruxton pipes (while his Thrux was apart) on his 06 T100 and kept the stock T100 pegs. Ya might ask him as well.
