I've been thinking of ways to increase the suspension travel of my T100, front and back -- mostly because I want to make my Bonnie a little more adventurous.

An obvious solution at the rear would be to use the increased-length Thrux/Scrambler IKONs or some other custom shock, then adapt my H&B rack to mount properly after the adjustment. I guess that would give me about 25mm extra at the back. Nothing crazy, but we're starting with a pretty dismal 4.1 inches of travel back there, so it needs all the help it can get.

At the front, I thought I could use the quite popular Honda F3 forks. But then I started to think about the effect that adding 1.375" of fork length would have on the rake/trail of the bike... assuming I wanted to stay with a 19" front... which I do.

Is there any way to counter that without going nuts?

(Cue "Buy a V-Strom" in 5... 4... 3...)

I don`t think the Thrux has more travel, just a longer body.I know the Hagons use the same spring length for the various models, just a longer or shorter body.

Would something like a custom Works shock be required, built to a greater length for both spring and body?

Without questioning why you want to do this...

Hagon makes dual shock trail shocks. You may want to contact them to see what you can do with your bike.

Well, I look at the V-Stroms as road-going heavy adventure bikes for comparison. They have about 5.9 inches of travel in the back and 6 inches in the front. They also have about ~80-90 inches of ugly from front to back.

I don't ride my bike that hard in corners, but if I could increase suspension travel front and rear without upsetting the geometry significantly, that would be ideal.

One thing you may need to consider is whether the wheels could withstand this kind of adventurer modification. If you go over to the NTBF, you can find information on the spoke situation.
