Well, I partially solved the strange vibration issue. It turns out its only when my wife is riding pillion. Now before the inevitable fat jokes, she weighs 140lbs at 5'4" and about 10lbs is 38D s.
I have a Bub exhaust which bolts on to the passenger footrests, and is much flimsier than the stock exhaust so I am thinking that might be the problem.Not a lot I can do about it however.

Stu - that could be your problem. When I reinstall the stock exhausts on the W650 or T100, I never tighten them immediately back to their specified torque. Instead, I tighten things (clamps, mounts) slightly, just enough to snug them up, and either rev the engine in neutral a few times, or take the bike up and down the street thru the gears. I find this allows the mufflers and mounts to find their normal resting position. Then I finish tightening them to their specified torque. I've eliminated some strange vibes by doing this.
