<div style="background-color: #999999; font-family: georgia, times new roman, times; color: #333333; border: 5px solid #aaaaaa; padding: 6px 6px 6px 6px;">
Hey all. I'm looking to make the first major mod on my 06 Bonnie (note: i'm still breaking her in; she's got 250 miles on her ).
<div style="display:list; background-color:#aaaaaa;"><span style="font-weight: 700; color:#566556;">Here's the question:</span> <span style="font-weight: 500; background-color:#aaaaaa;">if you could only change out the (1) OE suspension, (2) the OE pipes or (3) modify the air box, which would it be? (Of course, if you want to suggest another option, I'm all for it!)</span></div>
Thanks; I look forward to hearing what you all think.
P.S., I've done the AI already.

My suggestion based upon your choice's above would be suspension.
choice's 2 and 3 need to be done together.

Pipes, which lead to...
Jets, which lead to....
Airbox, which leads to....
Bars, which lead to...
Rearsets, which lead to....
Suspension, which leads to...
Big bore, which leads to..............
....
...And not necessarily in that order.

Just my opinion, but break it in, get the 500 mile oil change, then you could pull the snorkle, add a high flow filter (ie Uni or K&N) and remove the baffles in the stock pipes all for around 55 bucks. Then see if you still want new pipes....

If comfort and handling are your primary concerns, then I would start with the suspension. Otherwise would go with the Pipes/AI combo.

In retrospect, I would change the suspension first. I'd fit a pair of Hagon Nitros (or similar) on the rear and some sort of progressive springs in the front forks. In my view, it is without doubt the stock suspension which lets the bonnie down most.
Having already binned the AI, I think it would be wise for you to wait until the engine is run in before deciding what aspects of it you deem necessary to alter.
I agree with SCCTrim also that the air box and pipes (together with carb settings/ jet and needle selection) are best done as a single operation.

I would do the suspension, but have you given thought to the stainless stell carb screw kit and also the show quality 18-8 s.s. engine cover bolts. just a thought. Mikey

I would get new mufflers and correspondent re jet first. It is still a great improvement over stock even with a stock air intake setup.
Enormous grin factor with proper pipes, you gotta admit. :-D

If you like aggressively riding twisty roads, then I would strongly recommend doing the suspension first. I changed to Ikon progressive fork springs and Ikon rear shocks on my Bonneville, and it now stays composed even leaned over on rough pavement. It feels like I'm riding on rails. The stock suspension would skitter out all over the place.
If you don't lean the bike over much and are mainly just looking for improved sound and a more powerful engine, then do the exhaust/airbox/jetting mods first.

Ditto, TOR's and the included jets are enough for a start and makes the bike sound like it should. The stock suspension is not bad until you really start pushing it but that weezy pipe has got to go.
