I have a feeling now that my problem may be the rubber diaphrams in the tops of the carburators. People seem to have trouble refitting them and I simply dropped them in and screwed the tops back on. Are they supposed to fit in a groove somehow because I never noticed that when I had them off the carbs.

Yes. I normally take the flat end of a small allen wrench and use it to carefully seat the edge of the diaphragm into it's groove, then carefully bolt the caps back down.

Gotcha! Well that might be my problem right there. I never fitted the diaphram back into the groove.

Just know that it doesn't really snap or click into place, it more just lies there. Make sure you see all the way around and that it won't get pinched, and gently replace spring and carb top. Any little bump can move it, thereby pinching it. What I look or feel for is, as I drop the top onto the carb, I get on eye level with the lid and watch it drop onto the carb. It shouldn't offer resistance, just metal touches down to metal. If it wants to float and requires effort for the surfaces to mate, I've pinched it.

If you did pinch it, not all is necessarily lost. Inspect the pinch very closely, slightly stretching it in different directions to see if you tore the diaphragm. If not, carefully reinstall. If you did damage it, the cheapest I've found (don't ask me how I know ) was Bike Bandit. Around $75 each, and that was a savings of $30 (!) each over my dealer.

+1, and also make sure the spring is located properly around the two lugs inside the cover as it's replaced.

Also, make sure the hole at the bottom of the slide isn't obstructed by the foot of the spring spider.

Checked the diaphragms today and they pop in and out of the groove without a problem. So no problems there.

I have a feeling it's either the pickup coil or the ignition coil. Getting a Nology coil tomorrow so we'll see what happens.

I'd look more into your jetting first. Already denbow, redbird and fullplat have said you sound like you're running rich, so I'd explore that first. An off idle stumble sounds like a tuning problem to me. I'm no mechanic, so you may very well be right, but electrical problems from the parts you've mentioned usually leave riders sitting for a length of time. Usually best to eliminate the easy stuff before you go spending your hard-earned money.

Well indeed it was a fuel mixture screw problem. I was actually too lean. After much trial and error, it seems as if 2.5 turns out on each produces very little off-idle coughing back through the airbox. At about 1.5 turns, I was getting repeatable cough-backs through the air box that I could feel when placing my hand at the airbox opening.

Could my valves also need an adjustment? I'm at about 11300 miles.
