I recommend using a mirror and flashlight to inspect the pilot jets for damage. If damaged, you may be looking at getting professional help if you are dead set on changing them. If not damaged, I recommend being very careful and doing the job by feel with the proper sized screw driver or bit. I used a 1/4 inch ratchet with a new slotted screwdriver bit to take mine out the first time--they are overly tight in some cases.
You don't say why you are changing the pilot jets or what year bonnie you have. I have an '03 with NH Togas and the airbox removed and the stock pilot jets (40's) would work just fine with these mods. The '03 is a 790cc--I'm not sure if the same applies to the 865cc motors. If I had your problem and one of the pilot jet screw-slots was damaged, I would leave them in and forget about changing them as long as I could adjust for the proper Air/Fuel ratio with the pilot screws. :-D
