As I've been putting the miles (1650) on my '05 Bonne Black I have noticed a vibration on deceleration right around 20-25 mph. This vibration can be felt through the seat and bars. It doesn't matter if I'm engine breaking or coasting, brakes applied or not, it is always there.

Any thoughts or answers to what this might be?

I'd suggest tire problems, but not like with 1.6k. Might want to check the tires and makes sure your weight didn't fall off or for anything unusual in the threads.

If it is at a certain speed, not RPM's, I would guess the tires also.

Tires seem fine but will check again more closely. It is definitely not RPM's as it can be felt while clutch is disengaged.

Could it be possible trouble in the final drive, i.e: Chain/Sproket/Trans before clutch?

You might also check for a kink in your chain (a siezed link) or a broken or rounded off tooth on the front or rear sprocket (these can be caused by a loose drivechain).
