If the shop only had the Factory's alternative tune maps available to them they'll be far too lean with airbox removal and aftermarket pipes. The bike will never run right or develop the increased performance that airbox removal promises.
Factory maps don't contemplate airbox removal at all, as they certainly don't approve of that, they just do alternative exhaust systems like Arrows or similar.
I would strongly advise to get it re-mapped with one of TTP's maps:

Or do it yourself using software like TuneECU and one of TTP's downloadable maps like these with the further advantage of being able to remove the solenoid using that same software and disabling the AI for good, doing away with the ticking noise:
