after an accidant:

the thread on the motor base, where the water pump is screwed, was broken apart into the crash, the motor base doesn't seems to be broken other then that.

I have full coverage on my bike including replacement in case of total wreck and new parts replacement in case of partial wreck.

The problem is that the insurance company wants to have the motor base solder and the threads redo instead of replacing the motor base.

My question is, will it affect the metal in anyway if they weld on it, I think it's aluminium right. Will it affect my waranty and the reselling value of the bike.

Having the piece welded will not effect the integrity of the part. In fact it will probably be the strongest part of the case. You should just make sure that (1) the welder knows what he is doing, and (2) the case is finished off so that there is no sign of the repair.
