I do that a little differently from most. I measure from the swingarm pivot to the axle on both sides to make sure that the back wheel is aligned with the swingarm. I figure that if the swingarm isn't aligned with the bike, there are bigger problems that I don't want to know about.
Any accurate measuring device will work. I use a beam compass, but that isn't the only tool that will work.
