Mine is set to idle at 1300k rpms when warmed up. But that seems too low to me. The bike is "chugging" at that rpm. So, I thought I might up the idle with tuneboy, but might the chugging be related to some other problem? Does anyone else notice this on their bike?

IMHO Upping the idle won't solve the underling cause, just hide it.
Need more details please.
1) Are the revs fairly stable or very erratic?
2) Is it only a problem at startup (cold) or all the time - even when warmed up?
3) Does the engine ever die when you hold the clutch in as you approach/wait at juntions?
4) Are you able to measure the idle CO? If not does the exhaust smell rich or weak?

Without real information, I would guess that the bike hasn't had the throttle bodies synched for a while or got screwed up somehow. TuneBoy won't fix that. 1300 is plenty idle speed. I think my bike idles around 1100, and it even drops below 1000 sometimes, although it probably shouldn't.

IMHO
a chuggy slightly rich-sounding idle may be what happens when you get the low speed mixture right to fill that flat spot.

I think this coz mine has always chugged a bit (sounds quite mean in a way) and has always had good drive from 3000 rpm.

So if you haven't got a hole in the power at 2-4000 the chugging may be a good sign!!
