Exclamation TT600 Head gasket and wiring questions?

HI,
ive recentley attempted to change a head gasket on my 2002 TT600 and although i thought i'd followed the workshop manual very closely when i finally put it all back together it started but if you attempt to take it over 4000rpm the bike seams to want to shake itself to pieces.
i also made the mistake of not taking note of all the connectors used because i have two leftover.one is a grey connector that is the same connection as the air intake sensor connector.ive read that this could be for a diagnostic connection.
Also the lead that runs from the alternator casing, im not sure if this plugs into a connector with 3 yelow wires or i have a black/blue wired connector that is coming from a grey heatsink(this maybe a rgulator ,not sure) situated on the left rear, under the seat.So im not sure which of these the alternator plugs into.
Is this right that i could have two redundant connectors or am i missing something?.and would this effect the running that much or is it likely ive made a mistake with the timing?
As you may have guessed i think this was a bit of a giant step to take on for a relative novice
ANY suggestions would be most appreciated as im missing my lovely machine

The gray connector is probably the connector for California emissions. It's not used on a whole lot of bikes.

Have you checked valve clearances, checked your valve timing, etc? An electrical fault shouldn't cause the problems you are describing unless it is a miss on a couple cylinders. I suspect you would be aware of it immediately if you had a couple cylinders not firing.

Thanks for the reply!
i had the cam cover off again and it looks like im a tooth out on the camshafts,as it says on in the manual that the two arrows should be facing each other when at TDC.So i thought id corrected this then i turned the cranckshaft 4 times and im a tooth out again.
ARRGH! so gonna have another attempt in a minute,has anyone any suggestions on a good method to do this so that i dont end up doing it again

If I'm gathering what you're saying correctly, it sounds like you didn't connect the regulator/rec to the stator. That needs to be connected, which may be causing ignition issues.

As Will said, the gray connector is for CA emissions. The black connector with the green strip of tape attaches to the air temp sensor.

Hopefully you didn't bend a valve while the cam was out of sync.

yeh i reconnected the regulator to stator and although it did get rid of the EMC warning light it still sounded rough so im trying to adjust the cam shaft positions but like i say im not finding it very easy any tips would be appreciated
