Alright, just returned from a 4 day, 3000 mile blast from Denver through Yellowstone to Glacier National Park and back. I noted before I left town that my chain had a couple of 'stiff' links, so stiff that when spinning the wheel to apply chain lube, the bad link would 'clink' the front sprocket cover! Without enough time to swap the chain & sprockets, I adjusted the rear wheel out a bit to tighten the chain and made the trip. On my 860 mile run home yesterday, the bike began to surge at partial throttle anywhere under 5000 rpm. On deceleration, if the throttle is completely closed, she's fine. The bike idles smoothly and otherwise performed fantastically. Could the surging be a product of my bad chain maintenance habits? Have any of you had a similar experience?

There is a certain amount of surging inherent in the FI system that some people take out with an O2 sensor eliminator. I tried one and it did indeed eliminate some surging but also reduced the gas mileage by 5-10%. I took the eliminator off and am living with the surging.
I am not sure if this is the same thing you are experiencing as the surging I experience is under partial throttle at about 2,500-3,000 RPMs.
As far as the chain causing something akin to surging, I would think there would be some noise accompanying a sticking sprocket. This noise would vary with road speed, not engine speed.
Just my $.02 worth.

I've already fitted the O2 sensor bypass, and the bike was running spot-on prior to the chain issue - so, don't think that's the source of my trouble.
I'm sure that a self-oiling system would remove the weak link in the maintenance chain (me). Perhaps I'll look into it after the new drive train bits have been fitted.
The bike has 17,000 miles on it - guess that's in the normal range for a chain to run?

What's the problem? Quite simple this. Change the chain & sprockets (they obviously need changing) and see if the "surging" has gone.

a very worn or badly adjusted C&S can cause surging-like symptoms.

once changed fit a scottoiler, this will certainly help with a chain and sprocket change at 17000 miles, which is really tough going. :-D

I bought Tuneboy, loaded new tune. Surging is almost none existent. Further tuning required.
works great.
