There was a good writeup by someone who was much more "destructive" than I was with the stock pipes. It was a good writeup but I can't seem to find it either.
Seemed like he did enough to need PCIII because it was running lean like SteveRed said. I didn't want to deal with any of that so here's what I did and it seemed to work fine for me (though I have some other unrelated issues to work out)
I bought a second set of stock pipes on ebay for $85 shipped to my door. I took them and dremeled out the final baffle (which doesn't do much except support the inner pipe anyway.) I then took a long 1/2" drill bit (I think it was 18" long) and drilled 3 holes through the second set of baffles and tried that for a while on the bike. It basically did nothing to change the sound. Maybe slightly louder, though my popping on decel seemed to almost go away.
I decided I wanted a little more noise out of them so off they came one night when I had a bunch of biker buddies over. One with a Confederate Hellcat similar to these but a cool mightnight/iridescent-blue color that was loud as hell and my big Red honey of a bike was feeling a little wimpy sitting next to it.

So - we took the same 1/2" drill and went through the fiberglass packing and the 3rd set of baffles. Again - 3 holes in each. Once we got the pipes back on she sounded a bunch louder and it frankly seems like she's breathing how she wants to now. I did turn her on and off a few times and let it idle for a bit to let the EFI figure out what it needed to do with the extra air. After they were on there is no popping on decel anymore and my idle issues seemed to go away.
I live in Boston and there's something about the pipes drilled like this that right around 2800/3100rpm when I'm in the tunnels (big dig) it hits this really "cool" level that fills up the whole tunnel. Maybe riding through the tunnels helped shake the ceiling tiles loose? Heh.. not likely.
I've recently been having slightly more vibrations then I used to and I thought it might have something to do with the pipes, so I took them off and put the stockers back on. It's still basically the same so I think it's something else. I actually have one of the VIN#'s with the shaft-bearing issue so I'm taking her in to have it checked out soon.
I''m not saying that anyone should do this mod, because I'm sure the Triumph folks put a ton of time, money and testing into the stock pipes/tunes and I'm basically tossing all of that and winging it with a drill and a dremel. She does seem to run better with respect to popping and idle, though, I need to figure out if the vibs I'm getting had anything to do with me having the modified pipes on there or not.
