Has anyone else had this problem? It sounds like it's coming from the engine. Our guess is that it's either valves or an exhaust leak. I'm leaning towards the exhaust leak as I just had a valve adjustment with my 10K service!
My dealer hasn't been much help and has told me "live with it, it's the nature of the beast). That's b.s. as I've not heard this noise from any other Rocket.
You can use a rubber hose as a stethascope to find the general location of the noise.. you can also use a long handled screwdriver... put the metal blade on the engine and hold the handle to your ear. You will be amazed at how well this works.
My bike will tap at certain times but it comes and goes. It doesn't happen very often... sometimes after a long hard run on the interstate. It sounds like valve train stuff but who knows. It could be anything. As you can tell... I don't worry about it because it happens infrequently and its not very loud and it doesn't get worse.
If it is an exhaust leak the rubber hose method will expose this quickly...
I used to have this same problem with mine. I'd be sitting at stop light and would hear all these stranger noises coming from the engine. Couple times I would even take off my helmet for a closer listen. Well I can't tell you what the noise is but I don't hear it anymore. All you have to do is buy the TOR system with the CAT bypass and "poof" it's gone!

Ugarte, mine does that too, in the 1500 rpm range. Pretty loud in fact. Lessens when it's warmed up. The part that bugs me is that it never did it till it turned over 10K miles. I'll have it checked out when I take it in for the valve check and speedo replacement.
I just noticed mine doing it and at about 1500 rpm and stop around just under 2000. I pulled into my garage and got off the bike and knelt down it sound like it is coming from the front lower near the water pump.
At 3000 miles mine broke down - expect it to be a roller cam chain or some such. Was making the exact same noise as described. The bike was running strong - in middle of 600 mile day when it broke.
Update - the Allan head bolt on the cam roller guide appears to have backed out. The shop listed several related parts that appear to require replacement. They promised to contact Triumph HQ to see if they should continue the disassembly process and check for valve damage.
