I recently installed the Triumph aftermarket exhaust can on my 2003 ST. Prior to this upgrade my bike ran well with no apparent problems. I installed the can myself and the day before that had the fuel fittings replaced and the aftermarket can tune downloaded at my local dealer. Once the can was on I experienced back fire and rough running when hot at low idle, basically it had a "cough". When it would hit once certain firing point it would want to die, but didn't.
So back to the dealer for more tune modification and then I rode it for a hundred miles or so so the computer could learn, no difference.
Back to the dealer where upon deeper inspection they found my purge valve (lets crankcase gasses vent) blew off it's vent tube and also was disconnected from the computer. My bike is a California model that has an electrical connection that allows the computer to run that purge valve. this connection was taped off and it looked like someone did this on purpose. My bike has only had dealer service, has 5,000 miles on it.
The bike now runs great, better than it has to date. I was a little upset that I got to pay $75.00 for the repair, but I'll fight that battle at a later date.
I've read several posts with the same or similar symptoms, back fire and rough running after can upgrade. If you have this you may want to check and see if you have the same problem.
If anyone does find the same condition I would like to hear about it so I can approach my dealer and get reimbursed, maybe some knuckle head along the assembly line is doing something incorrectly?
Now with my new can and new Metzler tires I'm off to Northern California in two weeks for a full week of riding in the red woods!
