Anyway got cleaned out and back together with the vent pipes all clear and on the right way and also replaced a weeping quick release fuel fitting.
The bike now runs sweet apart from the cutting out as mentioned. I decided to download Tuneecu to perhaps find the cure. I got it down got a new lonelec usb cable for the laptop with windows 7. Downloaded the drivers as described etc and lo and behold it worked. Instantly. It gave me the three codes for having the tank off and pump disconnected etc so I cleared them. Now it wont connect to my ecu saying cant communicate with ecu check cable switch off ignition etc. I have. I have also got the fuses out and a stable power source of 12volts 6 amps to the battery.
10 hours now and still not working. I had hair this morning now Im bald. Sombody help please.

Glad to see that you've kept your sense of humour. I've owned a 2004 sprint st which is very similar to the 03 RS which stands for Rally Sport I think..
You've also managed to get tuneecu running ..well at least once.
Now when it said to switch off the ignition, it implied to switch it back on again. Not start the bike mind you, but have the ignition on.
There's a pull down menu at the top isn't there. well one of the menus to the right has an autoconnect option. you can turn that off by clicking on it so that the tick is removed. Then click on the connect menu item to connect manually.
I am guessing that its not the software drivers as they would have had to be installed for it to connect in the first place.
You have been quick to find the tuneecu program which will save you money in the future.
if you have an iphone or android phone then you can also see and clear fault codes from your phone on the fly without your laptop or cable. But for now, you can use tuneecu to do some basic checking of the bike and even see if the throttle bodies are balanced and what the tune tables look like.
Try turning the bike on without starting it and then clicking on the connect menu option and a little coloured square on the bottom right of the whole window of tuneecu should flicker and change from red to orange to green.
if this fails, try unplugging the cable and plugging it in again, even into another usb port on the computer if you have another one.
The stalling sounds like its throttle stop is not set so when you roll off for a gear change, then sometimes you roll it so far off that it cuts the engine. On these engines the idle is controlled or lifted via air bleed to the head through 3 pipes that connect to an air valve and operated by the ecu. Balancing the throttle bodies properly can also help and is not difficult with tuneecu.
It could also be a host of other things and I'd be inclined to replace the standard things on the bike like air filter, plugs, give it an oil change n filter and other such.
