I would like a little bit better acceleration so I have been thinking about changing one of the sprockets. What are the recommendations on the 1999-01 S3s? Should I go down one in the front or up a couple in the rear? Any woes I should be aware of?

Generally, going up two in the rear presents fewer clearance issues that going down one in the front. A number of folks have mentioned that the gearing ratios are about the same either way.

When I replaced my sprockets, I went with a 45 T in the rear, and an 18 T counter, with an 110 link chain, so I would have room to put on the 19 T counter for high speed cruising. I put the 19 T on ,and haven't put the 18 back on once. Going up on the rear will also extend your chain life.

I would go 2 to 3 teeth more in the rear and see how you like it. Your bike speedo is driven by the front wheel right? So no need for speedo calibration.

Small front sprockets wrap the chain around a smaller radius and cause greater angular movement & velocity on each link pin. Shorter chain life. That said, it is common to run dirt bikes as low as 13 teeth.

That being said...the stock 18t is unusually tall. My previous street bikes had 16t fronts

I have 45T rear and like it, but never rode it stock so I have nothing to compare it to. Still turns at a pretty lazy rpm in 6th on the highway.

What is the stock rear? 42t or 43t?

It should be stamped on the side of the sprocket. My '01 oem is 43 teeth.
