A "local" Triumph shop has a held over silver '03 for $2000 (w/warranty of course) less than a new '06. Even though the 955 v 1050 thread offered some insight into the differences; is the '06 worth $2000 more?
Just some things to consider...I'm no track junkie, but plan on doing one or two days over the next couple of years. I don't get all racy on the road and use my bike to commute as well.

Hey sarge! I can't really compare the two, because I've never ridden any pre 05/06 S3. But I can put in my 2cents of what I think. Me personally, the difference in looks and upgrades are worth it alone! New one has inverted forks, radial brakes, and sweeter looking wheels(in my opinion!). Plus I love the stubby look! The pre 05/06 S3's I still kind of compare to Daytona's because they have alot of similiarities, the new S3 is it's own machine. Of course, all of this is just my opinion, but what it all boils down to, is which one do you like better, and do you have the extra 2g's? Either way, go for it, I haven't ridden anything that's as much fun as my S3!!! :-D

If you plan to upgrade the forks to USDs and radial calipers then go for the 05+. If you hate the stubby tail and don't usually do much upgrading to your bikes then go with the 03. Keep in mind an 03 should be retailing for anywhere from $6,500-7,500. Haggle with the dealer and see if they'll drop the price a bit more.
Otherwise, my 03 gets 113hp and 69ft lbs at the rear wheel, so the power difference isn't THAT great between the 955i and 1050. The suspension is probably a bit better with the USD forks, and the new clocks look a lot better. But keep in mind, if you're mechanically adept, you could eventually upgrade your forks on an 03 to 01-05 GSXR1000 USD forks if you've got a friend who can machine you a new top triple for handlebars. I see the 2k5GSXR front ends going for under $1000 on ebay all the time.

You wouldn't go wrong with either choice, IMO.
The older style still looks great to me, and there's nothing at all inferior about the engine. The newer one looks great in its own way, has the USD forks...and will cost you a bit more. So, unless one of those factors is enough to make your decision for you, you could flip a coin and come out OK either way.
Enjoy.

Ask your dealer for a test ride on both. I've heard there's not a big difference in motors, but then again, I've also heard that the 1050 pulls a little stronger down low, which is what I love! Not saying that the 955 doesn't pull hard down low, just heard that the 1050 pulls harder(which it should!). Anyways, schedule that test ride, and keep us posted on your choice! Have fun and be safe!

Truthfully, the best advice I can give you is to buy my 05 Daytona.
All Black, mudguard eliminator, TOR & Map, 1,900 miles, perfect.

Sure and while we're at it you can buy a '02 VFR800. All red (duh), factory hard bags, Sargent seat, Yellow Box Speedo, Garmin GPS wired, 10,000 miles, great condition. 5,800. :-D
Gotta give you credit for the try though.

Sargent,
Have you seen Mad's Daytona??? Don't turn it down so quickly! Here...let me see if I can find a picture of it...
...ahhh yes, here it is!

He wanted his Daytona to out-rocket the Rocket. It's a fair deal for $7,500. That TOR and map gave it a lot of extra hp.
