So I did most of the usual exhaust, air box and carb mods on my 03 T100 and have come to the sad realization that there's no more juice to squeeze from that orange.
.... but I'm still thirsty, man, and that S3 is lookin' pretty tasty from here.
How would you guys describe the difference in experience between the S3 and the bonneville? C'mon, give it your worst. I just need a few more good reasons to go for the S3. Tempt me!!!

What more reasons could you possibly need? If "juice" is your big thing, there is simply no decision to be made.
I still love my standard Bonneville for times when I want to ride relaxed, as I often do, but the S3 gives me the same thrill as my very first Bonnie in the Seventies...not just quickness of throttle response, but also nimble and totally intuitive handling. I ride the Bonneville, but the Triple feels like part of me.

Here's an answer to ponder. The new Bonneville will not power wheelie.
I've owned both. Still have the 05 Triple.

The simple answer to your question is THERE IS NO COMPARISON BETWEEN THE TWO.
Sorry but these two bikes are miles apart on performance, street cred and every other factor used to compare. Don't get me wrong the Bonnie is a great little bike but if you have riden a S3 you will know from the first of that the difference is immense.
Without being rude think of the Bonnie as the gentle old man and S3 as the wild young thing.
Oh and yes I have riden both bikes.
My views only no offence ment to Bonnie owners.

I own both bikes-I am going to turn my heavily modified ergos and engine T100 Bonnie over to my teenaged grandkids (girl and boy cousins both 16) to learn to ride and use it as I see they are competent to do so. I will keep the S 3 for my adrenaline fixes as necessary -that ought to tell you what to do. GET BOTH! I like riding them both but they are different. Kind of like having a mistress and a dull wife I suspect. Both are good to have.

Pete, no offense but didn't you crash your Bonneville a month or so ago in a turn?
Maybe take it easy for a while and get your feet back on the groung before getting a Speed Triple with double the horsepower.

You can not be serious!!! These two bikes are so different that it is impossible to compare them objectively. Just look at the numbers!
I borrowed a Bonnie last year when the S3 was being serviced, even at 70 it felt uncomfortable, arms up in the air, loosing circulation, back in agony, feet forwards. NO NO No, S3 it has to be.

Well, 'chill, I agree with you that comparisons of the two are pretty impractical. But as for the comment above, I've got to think you were trying to ride the Bonneville as if it were something else. It's a standard, nothing more, nothing less.
