White was also offered for '05 buddy; no change in colors at all.
I suppose most of the earlier bugs are worked out already, like malfunctioning instrumentation, bad coolant houses, etc. However, some '06 bikes still have some of the complaints, like mushy brakes and backfiring with stock exhaust.

Correct. The '05 colors were neon blue, scorched yellow, and black. White was not on the Triumph site until the new model year. The original white one was a custom job by the Italian importer, but white ones from the factory were first spotted in late summer, and I think you will find they were titled as 2006 models.

White is a 06 model. For some reason Triumph lauched the 06 model range in the middle of the summer 05. Propably they ran out of the original 05 batch.
First post. My wife and I have 05 and 06 S3s, the only obvious difference is the header pipe on the 05 has a round cylinder at right angles near collector joint, this is absent on 06.

Did you mean the header pipes are flattened rather than round as they go under the engine? That's not good for top-end power, I'd think, unless 10K rpms in not enough to constrict exhaust gases... who knows.

Oh, and do they feel the same, idle the same... etc? I want to know if the '06 feels more sorted on the FI than the '05.

This should be no big surprise to anybody. Car makers have been doing it for decades.
If you want a "buzz" for your new model, you want to introduce it at a time of year when (a) people have become accustomed to seeing new models, and (b) orders will be significantly better than they are in the dead of winter!
Besides, if one were to rigidly follow the simplistic logic of "it's the year in which it was made," then nobody would be able to buy a 2006 model until several weeks after New Year's Day. And then, it would be even harder to unload remaining 2005 stock, because it would be perceived as another year older already.
Vehicle manufacturers have to tell insurers and government regulators what serial number ranges they will use for a given year model, and all vehicles assembled in that range have to meet technical standards applicable to that model year. That's how model years are determined these days. As HarriS wrote, Triumph had all the 2005 production run in dealers' and customers' hands, and they were ready to start making models to 2006 standards, so it's only logical to go ahead and begin.

I think he ment the sideways cylinder (the coinlike shape on the pic below) on the point where the three header pipes meet.
I have no idea why it is there. Maybe for drilling a hole for an exhaust gas sensor, if needed?

Don't think is has anything to do with the cat, since the acutal O2 sensor is further back the pipe; look at the picture carefully.
As said before, only other intended use could have been to hook up an EGR (exhaust gas analyzer).
Most manufacturers will release start building the next years models around august from what I've seen.
