Drain the tank, dispose of the old fuel by putting it in your car or truck while the tank is 3/4 full, (won't hurt a thing that way), flush your tank with a little bit of fresh gas and pour that into your car or truck after flushing your bikes tank.
(This way you are being enviromentally responsible) Fill the bike tank with highest octane fresh pump gas available, Cut your fuel line and install an inline filter, throw in an ounce or two of Gumout or similar carb/fuel injector cleaner. Take your bike for a long ride. If, after you burn about half of that tankful of gas the rough running doesn't improve, you'll need to remove and disassemble the carb(s) and clean the fuel passages. If you have fuel injection, follow the procedure in your service manual for cleaning or replacing clogged injectors.
