Popping Backfire at idle?

I am a new owner and first time bike owner. I have a 1997 Thunderbird 900. I have a popping noise coming from the right exhaust pipe at idle. It also does it on downshifts but I have read in other posts thats normal. I have changed my plugs, changed the coil all 3 to nology and replaced the air box and filter. The bike runs great but just very annoying popping at idle. It seems to idle great. It does have aftermarket pipes on it. Any Ideas?

Have the Carburetors been thoroughly cleaned?

After that is absolutely top notch, adjust the pilot screws and balance the Carbs.

As you have eliminated the prospect of an electrical misfire, it is most likely a mixture problem in one carb. Check the pilot screw adjustment, see if they are all the same and within spec. The spark plug colour might also give you a clue.

I would also check to make sure the rubber manifold gaskets are seated and tight on both the carb side and the airbox side. These are a bit tricky to wiggle back into place without rolling one over or crimping a lip. The other posts are more likely, especially the pilot jet adjustment screws, but you never know.
