After a recent repair inside the crankcase, I've had trouble shifting into third on occasion. At times while shifting up, it fails to shift up as the shifter is moved. Releasing the clutch and shifting again always works. Downshifting is not a problem.

Until the work was done, this never happened. It seems if it were an alignment problem during the re-install, the problem would happen every time. I've done some searching on this site but don't see anything that sounds familiar.

Anybody had this happen, or read about it here or elsewhere? The bike is under warranty, so it'll get taken care of at some point, but probably not for a while.

During hard acceleration, my bike has a tendency to miss 3rd...seems that I don't allow the shifter to move down far enough between shifts. It only happens between 2nd and 3rd. Is it just me or has this happened to anyone else?

Sometimes under hard acceleration I've tried to upshift and it seems to go into what seems like neutral, but would have to be some place between 3rd and 4th? If that is possible. I think it's just me getting in a hurry and short-shifting.

I haven't heard about the shifting into 3rd problem before and maybe its just a Triumph quirk but if your shifting problem continues have whoever did the recent work check the shift forks, you might have one bent or not quite installed correctly.
