I've been running the crankcase breather without it connected to anything. It makes a little mess at the end of the tube, no biggie, but is there's a correct place to run a hose? I haven't found a way to get a hose on it because of the bolts and bits in the way.

Hi Red, this is one of those things best done BEFORE the engine goes into the frame, it's difficult to get to after. The hose should just hang down from the metal stub but you can extend it to go up and follow the rear fender and exit under the license plate, away from the tyre.
The breather stub on the top of the primary case should go to the spigot on the inside face of the oil tank. The froth tower can be 'teed' into the main breather as it comes up from the engine.

Hi Red

I brazed the same size spigot to upper the inside of the oil tank ( above the oil level), and ran a neat blue pipe from spigot to spigot, nicely tucked away. you don't even know its there.
