The fuel level sensor shouldn't cause a problem - you'll probably find either the float has sunk or the wires are trapped somewhere.
It sounds as if you may have an air leak somewhere on the inlet side. Unlike a carbed bike, this won't make it run weak (well it will a bit) but the ECU will detect the higher speed and feed it more fuel. This is essentially how the IACV works - by bleeding air on the downstream side of the throttle bodies.
As you have a tuneboy it would also be worth resetting the throttle position sensor.
