you mentioned that the battery was kind of weak mine did the exact same thing and the problem progressed I took it to the dealer and he said the battery was bad. If there is a dead cell it will still crank the bike but not put out the voltage needed to maintain the electronic ignition system needed for smooth running. you can tell if this is your problem by jumping the bike and then removing the cables if it starts running rough or acting like it wants to die touch the cables back to the post and see if it starts running smooth again, if so I would say you have to replace the battery. also put a multi meter on your leads at 2000 rpms which is your peak charging range you should be putting out 14 and 1/2 volts. if your not then it is your charging system. But the battery would be my number one suspect.
