This problem sounds more like regulator/rectifier failure. These are a more common point of failure within a bike's battery charging system. It would be worth checking the output voltage from the rectifier - should be circa 13-15V at ~4500rpm?
Unfortunatly I don't know which wires they will be on an '03 S3; but hopefully someone will be along with an answer shortly...
