The first airbox (under the side cover) perfoms two functions: as a 'velocity drop' air filter to precipitate particulates in the airstream and as an expansion chamber to reduce carburetor intake noise.

With a highly modified air filter box, the first airbox becomes redundant and can be used as a tool box with no problems.

With an unmodified filter box I'd recommend leaving it alone, but if you absolutely have to mess with it don't go over half full and don't put anything in the airstream on it or it might have a negative impact on performance.
