No, you should not have to pay for a mistake made by the dealer's mechanic. Furthermore, you should demand that the repairs that are done to correct that mistake are not bodged in any way. The bolts, bolt holes, surrounding areas should be back to the condition they were in when you brought the bike to the dealer. The only exception I could see to this is if you had replaced an OEM bolt with something inferior and they broke that. IMO cross-threading a bolt that fits is a mistake no matter who made the bolt.
