If you like aggressively riding twisty roads, then I would strongly recommend doing the suspension first. I changed to Ikon progressive fork springs and Ikon rear shocks on my Bonneville, and it now stays composed even leaned over on rough pavement. It feels like I'm riding on rails. The stock suspension would skitter out all over the place.

If you don't lean the bike over much and are mainly just looking for improved sound and a more powerful engine, then do the exhaust/airbox/jetting mods first.
