In retrospect, I would change the suspension first. I'd fit a pair of Hagon Nitros (or similar) on the rear and some sort of progressive springs in the front forks. In my view, it is without doubt the stock suspension which lets the bonnie down most.
Having already binned the AI, I think it would be wise for you to wait until the engine is run in before deciding what aspects of it you deem necessary to alter.
I agree with SCCTrim also that the air box and pipes (together with carb settings/ jet and needle selection) are best done as a single operation.
