Of course it is possible that they damaged it though I would hope it unlikely. They should know about having to replace that seal when the cover is removed, and also know the procedure for doing so. It is in the shop manual.
If the seal fails you will know as you will get through oil at quite an alarming rate. It will get pumped into the airbox and will seep out leaving puddles every time you stop.
Wait until it's all been cleaned and see if all the smoking etc stops after a week or two, or a good few rides.
