The clear tube attached to the bottom of the air box and crimped closed at the other end is a drain tube to catch oil blown back into the air box through the breather. It's crimped closed cause you really don't want oil blowing out on your rear tire... In 12,000 miles I've taken it off once to drain it.
The other black tube sraining out a little lower is the breather/overflow for the gas tank. If you park on a hot day with a full tank of gas don't be surprised to see a wet spot on the ground under this tube.
