I have a brand new S3 and I have noticed behavior similar to yours. I would shift, then when I attempted to make the next shift, after I pulled in the clutch the shifter would act like there wasn't another gear (like when shifting to first then trying to shift down again). It was remedied for me, by letting out the clutch and pulling it in again, then I was good to go.
From the forums I've read its just part of the break-in on the transmission. That early-on there can be a few "hiccups" that tend to sort themselves out.
