If it were mine, I would ask the dealer to set the pilot mixture screws using an exhaust gas analyzer (sniffer) rather than setting them both at a set number of turns. I would also ask him if he would balance the carbs since there is something different between the two cylinders.
When you say that "it runs better and accelerates better with the choke on even when hot", is this at highway speeds or slower around town speeds?? How much are you choking it?? This sounds like you are running leaner than I have experienced with my '03 T-100. On this new of bike, I would probably talk to the dealer's mechanic and see if I could get him to test ride it with and without the choke partially on. Make sure the dealer is aware of your problems--I don't believe what you have described is "normal".
I personally would not think of silencer changes, etc. until I had this problem resolved.
