Try checking the rubber hoses to the air box and throttle bodies. Look for cracks and bad connections. Also check for a plugged up hose. A bug could have nested in one. With only 4000 miles on it when you bought it, apparently it sat for a while.
Don't waste your money on a power commander. Tueboy is the way to go if you plan to immerse into the "do it yourself" repair thing.
