Listen to OnD.

Any exhaust system should run with the stock tune just fine. It might run lean and have some backfiring but in the end if you read the info from the manufacturer it will most likely say that you just have to slip the can on and away you go.

The point is that if your bike is running like trash the you more than likely have mechanical problems and not necessarily tune problems.

From what I know about Power Commander: It installs after your ECM and makes no changes to your tune or your ecu. It has no troubleshooting capabilities and essentially tricks your bike into a richer condition. The PCModule itself has maps that you can load but they load into the PC module and work as a by pass on the computer. You may also need to a different O2 sensor because with a richer tune that the bikes ECU doesnt know about it may trigger a fault.

The Tuneboy on the other hand works with the bikes ECU and allows you to create complete maps, do diagnostics and many other little features. You can load factory tunes into the ecu.

Many people use PCIIIs on all sorts of bikes. I am not saying they dont do the job but I am not sold on them for Triumphs. That is my opinion and you still need to do your homework to find something that is right for you.
