Another point of entry for water, especially the left bag when on the side stand, is the mounting point to the brackets on the frame. If that area of the bag has any cracks water will seep in.
I use extra large ZipLock bags to store my raingear in and have a waterproof bicycle messenger bag that carries my other commuting necessities.
